What about the reality bomb created by Davros? It appears in the episode "Journey's End". It has the potential to destroy all matter in every universe; reality itself would be destroyed.
This is an extreme fictional version of weapons of mass destruction - literally, it destroys all!
In the series there are also more traditional superweapons, flying saucers that are able to concuss continents.
